first off, the pcie 36 mentioned in the schematic... that is a connector i presume? and not so to say a "chip" ?

check the names, e.g. PCIE-NORTH, PCIE-SOUTH

also the easiest way to investigate is to get Eagle and load the schematic as well as the board layout, this way you can click on a part or pin in the schematic and see it highlighted on the board
